How can it be considered a virus?

What kinds of files or operations can make a scanner believe a file is a virus, like activity dealing with the windows registry when it actually isn't. A file I downloaded via torrent I believe to not be a virus has been identified as a trojan. the file has received good reviews so im just asking out of curiousity. what could be the reason?
